Force Database Updates?

Wondering if there is a way to force the server to update the database either right before or right after I shut down/restart the server.

 

The problem is that almost every time I edit the mission.pbo and upload the edited one, player's vehicles and items are either missing or moved back to a point 1-3 restarts previous, though the player is where they logged out. This often results in the player being many kilometers away from their vehicle that had been right next to them when they logged out.

 

Would logging in as admin in game and issuing a shutdown command help this or is that the same as doing it from the SS control panel?
