I have just bought a server for ECO and I want to continue to play my existing map that me and a friend have been playing on together. Is there any way for me to upload my world to the server host?

As GerSelent has stated you can upload it over FTP client. Simply log in with your FTP information on the panel using a program such as Filezilla. Then upload the data to its corresponding areas. If you run into issues with it let us know in a support ticket. :)
