Server rolledback

So I logged in today to see all data on my server was rolledback. I figured out that it rolledback to the time I updated the server. My backups are only limited to that as well on the server settings page. In FTP I see backups from the time I got off last night but not sure how to fix it manually. Any insights here? Thanks
